Between the two, there’s no real feature match. The deciding criterion? Your device.

What NewPipe does better
The phone. On Android, NewPipe offers for free what YouTube reserves for the Premium subscription: background playback and downloads, in audio or video. The app is very light, and the audio even works on Android Auto for the car.
Your subscriptions import in one go, then stay on the phone: no account to create, no cloud sync. The only quirk: NewPipe installs via F-Droid, not from the Play Store. On Android, it’s the tool I recommend for YouTube.
What FreeTube does better
Simplicity on desktop. FreeTube installs like any desktop application, on Windows, macOS or Linux. You import your subscriptions from a YouTube file, or from NewPipe, and everything then lives on your machine: followed channels, watch history. I imported my 35 channels in two minutes.
Ads never appear and SponsorBlock is built in from the start. The app ships with its own player, with themes to change the mood. In exchange, there’s no mobile version, and you won’t post comments from FreeTube.
Verdict
Choose NewPipe if you watch YouTube on an Android phone. Background playback, downloads, a light app: it’s the most complete mobile client.
Choose FreeTube if your main screen is the computer. Installation is easy and your subscriptions never leave your machine.
A word of honesty to finish. These two clients don’t go through YouTube’s official API and therefore depend on its changes. When the platform changes its code, a video may refuse to load until an update arrives. It gets fixed fast, but keep the browser as a backup.
